slightly off topic, but here it goes anyway: Why not stop storing documents on computers and use a good wiki (e.g. dokuwiki) instead? It allows you to categorize, search, link and set user access rights on the documents very easily. Version control also included. Another great feature is that wiki markup forces everyone in your organization to use standard headings instead of making their own.
I use dokuwiki, and I love it : )

Based on what you are saying I feel that you can use the Windows Explorer that comes with the Windows OS, to name, rename, and organize your folders and the files within those folders. As long as you name the files and the folders in a meaningful way, you should be fine. You can move or copy the files across the folders by dragging and dropping the files.
If you need a more advanced document management tool, there are several in the market, but they are mostly systems where you can scan documents to files and store them as images on your computer.

Check out Microsoft One Note. I love it for stuff like that. You can store anything in there according to subject or whatever, documents, links, e-mails, hand written notes, PDA created stuff, all of it.
You can do it with just Windows if you keep your folders organized, maybe on a thumb drive or something.
Good luck.
